The CSS precedence is: UA style < setXXX < Author style < Inline style
In the related forum article (https://forums.oracle.com/thread/2580209) I've posted a test which demonstrates that the setter has precedence over the UA style when the stage is not visible.
Possibly another issue is also involved because the behavior for button and menuButton is a bit different.
