Javatest runs tests which filtered out by "Specify Test List" parameter (tck.tests.testFile).
It correctly shows items which should be run in the tree (Current Configuration filter) but runs tests anyway.

 -jt1 is made with current configuration filter
 -jt2 is made with all tests filter at the same time
