      This is split of from bug 4994629.

      We are mostly handling CMAPs in java code except very special case
      of initializing some T2K heuristics. Importance of these heuristics is
      not clear but even if they are necessary it has no sense to duplicate CMAP
      parsing code. We need to refactor this.
