Cleanup and re-factorize PhaseChaitin::build_ifg_physical

The build_ifg_physical is in total 363 lines of code. In order to get a better overview of this method we want to create sub-routines for different sections of this code.
At the same time we will look at things to cleanup, such as old comments, bad naming of variables, etc.
