It would be great if glass transparencies could be supported.

Perhaps this could be implemented as a ConditionalFeature for supportable platforms.
Perhaps rather than exactly mimicking Aero's native glass windows, an effect input could be provided so that a JavaFX effect such as boxblur could be applied to the transparent Stage to achieve glass-like (and other) effects.
