When consuming the event inside an OnCloseRequest event handler the stage still disappears on Linux (Ubuntu 12.04, using JDK/JRE 7u7 from Oracle), but works correctly on Windows. I noticed that the application keeps running if I consume the event, otherwise the application is terminated as expected (on both systems).
