If one creates a customized builder and tries to provide it through the FXMLLoader#setBuilderFactory the loader will still try to resolve informations consulting the bean-class instead of the builder.

If the lookup of the custom builder can be done through the JavaFXBuilderFactory things work like a charme because JavaFXBuilderFactory internally wraps class.
