IntelliJ project doesn't handle generated sources correctly

While the script for generating the IntelliJ project tries to add generated sources to the list of source roots, this attempt is made moot by the fact that the project output is set to the entire build output - because of this, IntelliJ implicitly disables indexing of any sources inside the build folder.
