Gather `set_ref_discovered` calls into a single place, use that as the #refs inside ref-processor. Convert to `ReferenceProcessorStats` on return.

Note: in the original code, `phase_times.set_ref_discovered(REF_SOFT, ...)` is never called, causing the log to be wrong.
